Peter travels to a small town and gets involved with the disappearance and murder of a young woman, Krista, after she made plans to meet but never showed up. Sheriff Mathis initially suspects Peter of having something to do with Krista’s disappearance, while Peter catch glimpses of the shapeshifters’ leader, Newton. As Krista’s death is related to the shapeshifters, Peter offers to help Mathis lend his expertise to solve the case. He also contacts Broyles to inform him of the situation, but tells him not to call Walter. Understanding that the shapeshifters are targeting him, Peter arms himself. Later, Mathis informs Peter that her partner has been taken. Frustrated she cannot call the FBI for help for fear her partner will never be seen again, Mathis agrees to work with Peter. Meanwhile, Walter outbursts in public, fearing that Peter will not come back to him. Peter and Mathis head back to where Krista’s murder took place and Peter encounters Newton and his henchmen, but they get away. After the discovery of another murder, Peter begins to doubt the shapeshifters’ motivies but eventually comes up with an idea to read and track the victims’ adrenaline spikes, which will let him find where the murders took place. They finally narrow down the location to a dairy farm. After Peter discovers the farm owner is responsible, the owner attempts to kill him but Peter manages to knock him down. The owner confesses that he kidnapped the women as they rejected him, while Mathis’ partner was kidnapped and tortured when he discovered the culprit. Mathis thanks Peter for his help and tells him that he will find a place in this world. As Peter prepares to head back to Boston, Newton arrives and brings the “man from the Other Side” to see him, who is the alternate Walter.

While Walter deals with Peter’s disappearance, he tells Olivia’s niece, Ella, a musical tale reminiscent of a detective noir story. A private investigator (Olivia) takes the case of her latest client (Rachel) to look for her missing boyfriend (Peter). Peter is on the run with an artificial heart in his possession. Olivia looks for clues regarding Peter from a police lieutenant (Broyles). Finding a symbol leading to Massive Dynamic, she meets Nina Sharp who tells Peter is a conman who’s involved in industrial espionage. When Olivia contacts Rachel, she discovers her client dead with her heart missing. Olivia uses Rachel’s notebook to trace a scientist (Walter) who reveals that he sent Rachel to look for her. He reveals that he created inventions which benefit humanity, one of which is an artificial heart. However, the heart is stolen and Peter is suspected of having taken it. Later Olivia is assaulted by a man (Observer) who warns her not to get involved. With her assistant (Astrid), Olivia tracks down the weapon used on her to Nina. After she distrusts Nina’s information, she follows the woman back to her home. Olivia eavesdrops on Nina reporting to the founder William Bell on Peter’s whereabouts and is knocked out. Nina and the Observer attempt to drown Olivia but she is rescued by Peter. He tells Olivia that Walter is responsible for stealing dreams from children for his inventions and replacing them with nightmares. He also reveals that the heart belongs to him and he only lent it to Walter. The Observers attack them and Peter’s heart is taken during the fight. Olivia manages to repair him temporarily. They eventually discover that Walter was the one who sent the Observers to retrieve the heart. Walter pleads for Peter’s forgiveness but Peter refuses. Ella is disappointed by this ending and changes it to a happy one, with Walter, Peter and Olivia living happily ever after. The episode ends with Walter returning home while the Observer notes the disappearance of Peter.

Two teenagers turn up dead, displaying wounds that are trademarks of the shape shifters. The Fringe Division discovers a shape shifting embryo and Walter returns to his lab to analyze the evidence, while Olivia and Peter go to Massive Dynamic in search for answers. Using interference from a TV broadcast, they theorize that a synchronization event allowed the shapeshifters to appear and another event is due the next afternoon. Meanwhile, Walter attempts to use huge amounts of electricity on the supposedly dead embryo and causes it to revive briefly. When the shapeshifter expires, it takes Walter’s hand and apologizes to him. Thomas Jerome Newton, the shapeshifters’ leader, orders the surviving shapeshifters to take the identities of selected individuals to set up beacons in different spots to open a portal between dimensions. The Fringe Division eventually figures out the three spots the shapeshifters are setting up, which is on a bridge. While Olivia and Peter deal with the shapeshifters, Walter drives off by himself to the bridge as Newton activates his device. Peter takes over for Walter to set up a wave cancellation device to nullify the vibration waves and close the portal and is knocked out. Peter awakens a day later in the hospital, and tells Walter that he saw a man on the Other Side just before he lost consciousness. As Walter told Peter that the vibration waves would kill anyone in close proximity, Peter figures out that he and the man on the Other Side are immune to the effects, therefore he is also from the Other Side. Peter then puts two and two together and realizes that Walter brought him over to this dimension when he was a child. Furious, he tells Walter that he’s not his son and to leave him alone. Meanwhile, the man on the Other Side manages to enter this dimension but suffers effects from the cancellation wave, with Newton taking care of his recovering. Later, Olivia tells Walter that Peter has checked himself out of the hospital and is gone.

Passengers aboard a commuter train suddenly die, and the Fringe division discovers that all electrical equipment, as well as the bodies themselves, have been drained of power. While Walter prepares to reveal the truth to Peter, the team eventually discover that a man was last seen leaving the train during the time of the incident and pursue this lead. Following the man’s movements through surveillance cameras throughout the city, the Fringe division discovers his identity: Alistair Peck, an astrophysics professor teaching at MIT. When the division and police raid his house, Peck returns home and they hold him at gunpoint. Walter finds out that Peck experimented on his body to convert himself into a living temporal pocket. Before they can stop him, Peck escapes and returns to the moment in the train, revealing himself to be able to use his body to time travel. Learning from his mistakes, Peck makes more modifications to himself, becoming more of an abomination. Walter discovers that Peck’s time travel caused the people in the train to die and theorizes that the professor may have experienced several loops, while Olivia understands why Peck is time-travelling; in order to save his fiancée from a car crash several months ago. The division finds that Peck is hiding in MIT to perfect his work. Walter volunteers to go inside before the authorities move in and dissuade Peck from continuing his quest. Walter warns Peck that the energy he uses in time-travelling back further into the past would cause more deaths to occur but the professor is convinced no collateral damage would be done. Walter tells Peck about the truth of what he did that caused disastrous consequences going so far as to explain he had never believed in God prior to his stealing Peter at which point he intuitively knew he had violated God’s domain and had since prayed frequently for a sign of God’s forgiveness. Peck escapes when the SWAT forces arrive to take him down and returns hours into the past and writes a letter before he returns further back into the past just before his fiancée died. He manages to reunite with her moments before they are both killed in the car crash. With the time-travel incident never happened before, Walter writes a letter to Peter telling him of his origin, similar to the beginning of the episode. However, after finishing it, he burns it. He later receives the letter Peck wrote him, revealing to be just a hand-drawn picture of a white tulip, telling him to forgive himself.

Olivia finds herself caught between keeping Walter’s secrets and her loyalties to Peter. Meanwhile, the Fringe division investigates the case of a woman who mysteriously drops dead from a disease she never even had and the team must discover its origins before it can claim more lives. The victim suffered from an rapid advanced stage of cancer that no living being should have survived. Eventually, more deaths occur and the Fringe division discovers that all victims were once test subjects in the school at Jacksonville. Walter concludes that the murderer is someone who has the ability to transfer his cancer to Cortexiphan subjects to delay his own demise. After getting no further clues from Nina Sharp and Walter, Olivia goes through the list of test subjects and finds a man, James Heath, responsible for the deaths. However, Heath is directed from the other subjects he killed to Olivia and assaults her, attempting to pass his disease over to her. Olivia fights back and keeps him at bay until Peter and the police arrive. Heath regrets killing his victims, as he explains that a man approached him and told him about the Cortexiphan drug trials and a way to stabilize his cancer. However the method failed and Heath accidentally caused the death of his sister through his touch, who was also at Jacksonville. Massive Dynamic has Heath kept in a coma until they can do something about his abilities, with Nina and Broyles discussing the possibility that someone may be using the Jacksonville subjects for nefarious purposes. Later, Olivia tells Walter that she won’t reveal Peter’s origin as she understands the truth may do more harm than good. However, Walter decides it’s time to tell Peter the truth.

While explaining Peter’s other-worldly beginnings to Olivia, Walter flashes back to 1985. During his thirties, Walter explained the concepts of alternate dimensions to military officials and retrieved information of technological value. Walter spent his time observing his other self through a special machine that looked through dimensions, where the other self worked on a cure for Peter’s genetic disorder, which is gradually worsening. One day, Walter is told by his wife Elizabeth to come home and see Peter, with father and son sharing a conversation before Peter passed away. After Peter’s funeral, Walter witnesses his other self almost succeeding in creating a cure for his alternate son’s illness and sees the Observer September arriving to witness the important moment. Later, the Observers meet up to discuss September’s revealed existence to the alternate Walter and plan to fix things. With his other self giving up in making his cure, Walter continues where his other self left off. In order to give his son the cure, Walter planned to cross over to the parallel universe. Carla, Walter’s assistant, approaches Nina Sharp for help in stopping Walter from risking disaster by traveling to the alternate world. Walter sets up his dimension-traveling apparatus on Lake Reiden, while Nina and Carla attempt to stop him. Walter and Nina struggle and Walter travels over the other side, but the vial containing the cure is broken in the process, while Nina loses her right arm from the closing portal. Without his cure, Walter goes to fetch the alternate Peter and travel back with him. Upon arriving back at his world, Walter and the alternate Peter drop through the ice in the lake. September arrives and rescues both of them from drowning, and later explains that Peter is important. Walter uses the cure on the alternate Peter and cures him of his illness. Although Walter intended to bring the alternate Peter back to his alternate dimension, he drops the idea when Elizabeth is not willing to let Peter go.

When a building in Manhattan is destroyed in a bizarre earthquake that transports another building from the alternate dimension literally inside of it, Walter realizes that to correct the unbalance created by the incident, another building of the same mass in Manhattan will vanish into the alternate dimension, along with everyone inside. To identify which building it will be, Olivia must use her ability to recognize things from the other dimension, seeing them with a strange aura. She can not seem to tap into this ability, however, so the team travels to Jacksonville, Florida, to the site of Olivia’s childhood drug trials. Walter injects Olivia with Cortexiphan, and she has a strange vision of a forest where she sees herself as a young and terrified child. After she wakes up, she scolds Walter for doing such horrible things to children. Walter realizes that the only way for Olivia’s ability to work is if she feels fear, which she is no longer able to do. They travel back to New York, and when Olivia realizes she can’t save the lives of countless New Yorkers, (during a romantic moment with Peter) she feels her fear and is able to use her ability once again. She identifies the building that is set to vanish and it is evacuated mere moments before it disappears. Afterward, Olivia is about to go out for drinks with Peter when she sees the same “alternate universe” energy radiate from him, and realizes that he is from the “other side.” Walter pleads with Olivia not to tell Peter.

With the threat of more attacks mounting, Olivia, Peter and Walter race the clock in order to prevent more deaths.

A child is picked up on the road by a state trooper who decides to take him back to the station in order to track down his parents. The kid suddenly morphs into a deformed creature. At the station, the troopers try to decide what to do with him. Two other deformed people enter the station, killing the troopers and taking the boy. The Fringe team comes on the scene to investigate. Walter has several theories, but none of them add up. While the team tries to uncover leads surrounding the bizarre case, these disfigured people will do anything to keep the case a secret. Walter remembers an experiment done years ago in the city. He discovers that they managed to hide their deformities from the human eye through a massive electromagnetic pulse that runs through the town. The people are actually deformed, as an aftermath from testing done in their town years ago. The pulse causes them to look normal. However, once they leave town and are out of the pulse’s reach, their true deformities show. They’ll do just about anything to stay there, including attempting to kill Peter and Olivia. Peter and Olivia are saved by someone who no longer wants to harm outsiders that discover their secret. The Fringe team decides to keep the town’s secret so that the remaining residents can live a normal life.
